What happened here is that you used $6 worth of usage over the course of that month. Railway will charge you the difference between what you paid upfront and what you use at the end of every month. If you used less than $5, no extra charge will be initiated.

I used USD 0.40 on the TRIAL plan, and when I renewed for the HOBBY plan, they charged me USD 1.00 and then USD 5.00 as well. This logic, based on using more than USD 5.00 within the month, leaves me with USD 4.60 remaining, because they charged me an additional USD 1.00?

The $1 USD charges are authorization holds placed on your card to verify that the card is valid. The holds will be removed within a few days by your bank.
