Same. Github changes are not getting deployed automatically, I tried reconnecting to main repo and main branch but no luck.

That would align with an issue from cloudflare's recent outage. Their status page can be seen here: https://cloudflarestatus.com.

So what's going to happen when cloudflare is stable again - will all the updates to github deploy automatically?

Any of the deployments dropped at that time will not be deployed automatically. In the outage we didn't receive the data and as a result aren't able to deploy something we don't know. To deploy from latest commit select your service and hit "command/control + k" then select "deploy latest commit".
