I think I tried to manually transfer it myself, and wouldn't be surprised if I walked it into a slightly broken state.

What have you tried manually?

I thought I attempted to delete the name servers and replace them, but it looks like they're still there intact. I think at one point I deleted the DNS records, but added them back.

The site did go down momentarily during this attempt earlier today, but I re-added all the records, and everything's back up and running again.

That would be irrelevant to a domain transfer. Either way, I have merged another fix, which should be live in about 15 minutes.
